A list of skills that can not be used underwater, this is not including racial skills. I think I got them all but please let me know if I overlooked anything.

Thief
All Traps
Shadow Refuge
Blinding Powder
Smoke Screen
Caltrops

**Spirits work underwater however when summoned on land they can not follow you underwater (despawn and cause the skill cool down to trigger) and vice versa. Underwater spirits are dolphins, the elite spirit is a whale.

Quite a few of the Engineer skills are also buggy underwater.

Throw elixir H is broken underwater.

Bombs and grenades dont have a special underwater animation. But then, nothing much does.

No changes to harpoon gun.

Box of nails underwater uses a really weird fish animation.

Throw wrench completely bugs out and flies straight up.

Grenade barrage seems only to work... when you have the grenade kit equipped.

Throw elixir U and C have really odd descriptions underwater. 100% attack speed for 3s and 6s respectively while standing in their field... though the actual effect is the same as when thrown. Perhaps indications of future changes?

To add to this.

Elixir B thrown has 10s added cooldown than above.
Elixir C thrown has 30s added cooldown than above.
Elixir S thrown is accurate. 6s of buff. Above water it is 4s, instead of the description which says 6s.
Throw Wrench flies STRAIGHT up. No aiming possible.

You sure on this? I remember specifically being surprised by the abilities being equippable underwater. I'll check my screen shots again later. Or are they like some of the Engineer skills, 'usable' but don't actually work?

I play a Banner & Shout character built on AoE offensive buffing. I'm prevented from using any of the flag summoning powers while underwater. (Likely because they're summoning environmental objects.) Interestingly enough, I could still Shout underwater. Though the Charr's racial Battle Roar can't be used underwater, which confuses me since it should follow the same justification rules as the Shout powers from the Warrior class.

EDIT

As of BW3, I was still prevented from summoning my flags.  I didn't check it again during the Stress Test yesterday.  My guess is that since you can pick up and plant the flags, this caused them to be banned for underwater use.
