In the description it says you can use the skin once per piece of armor. Understood, here is my question though.
Since that piece of armor essentially becomes that skin design, just with the stats of another item. Can I then use a transmutation on that piece of gear to continue making my gear look that way and not lose the skin?

Yes, you can use a transmutation stone to continue using the gem store armor look.

You can't use T-Stones to transmute the skin of gemstore armor to another item. After you bougt the kit you will get pieces like the ones from the Hall of Monuments

Yes you can transmute it as many times you like. (I've been transmuting the heavy armor set more than I'd like to.)
