Well there's three things for why Saul's empty coffin (remember: they never had a body) would be buried in a crypt with a statue of Dwayna (they're in two separate rooms).
1) Saul was open with the Five Gods faith - as shown in the War in Kryta, he made laws that allowed preserving the old faith's temples (specifically Temple of the Ages, at least). Him being buried near a Statue of Dwayna may have been part of that recognition.
2) The tomb was there in Demetra long before Saul and the White Mantle made it a holy place, and they just kept the statue there.
3) Saul was a monk?

But yeah: Saul was taken away, but Dorian, Hablion, and Thommis all said he died in battle and that's his empty coffin - it's empty because there was no body to bury. It's more of a memorial tomb than an actual crypt.
The heart NPC, being a sylvari and White Mantle's truth more or less lost to the commoner, doesn't know there was never a body to bury.
