I believe that siege weaponry in general should be much more powerful. Say, a catapult hit should deal heavy damage and launch everyone into air for some good distances. That would give a decent counter against this kind of tactics.

Siege weapon is already plenty powerful as it is.
An arrow cart or five can keep a zerg off a door almost permanently. Stacked ballistas can make it impossible to move through a choke point. Catapults make it extremely difficult to maintain a ram at optimal dps and a pair of them can chew through a wall in a couple minutes.

Can't an elementalist just jump in (or through a portal) and use his Tornado elite while the rest of the players simply AoEs around the turtle (not on them)? I'm guessing that should effectively scatter a turtle and take them out.

Stability > blow out. Also any ele will die in seconds the only way you're getting tornado is if you precast it then lightning flash but it's a non issue as vv
