Best rune set to use for a condition build?

From what I can see, the only real choices are Rune of the undead and Rune of the Nightmare. Is one of these the best options? Leaning more towards nightmare...

It all depends on various factors such as profession, armor insignia, and weapon inscriptions. My elementalist has sufficient Toughness from 30 trait points in Earth and sufficient Vitality from Carrion insignia and inscriptions on all gear, so I elected to go with Rune of the Adventurer to boost Condition Damage/Power. However, I could have easily made a case for Rune of the Elementalist to go Power/Condition Damage instead. Vitality is often harder to come by than Toughness, so Rune of the Necromancer would be a good choice for some builds.

There is no one "best option" that applies universally. All of the choices are "real choices" for one build or another. You haven't told us enough to let us judge whether they are good choices for your particular circumstances. We don't know anything about your play style or preferences. How can we give good advice without knowing more?

Actually, for some armor sets I don't even bother with runes and instead I use crests of the rabid. I've considered trying jewels as well, but none of them quite fit the attributes I need. I also occasionally run a condition build using runes of the soldier on my warrior, the condition removal on it is great when I'm in groups for TA and other condition heavy places. As above said, depends on profession, build, and situation.

I would get Nightmare stuff, it's very easy to get from TA and maxes your condition DPS.

If you want to max your condition dmg use 5 Rune of the Nightmare and 1 Rune of the Undead (because Fear at random time, not that great).

It give you 10% condition duration and 211 condition dmg.

But for my Grenade Engineer i use.
If you go for 2 Runes of Lyssa, 2 Runes of the Mad King and 2 Coral Orbs. You got 20% Condition Duration, 53 Power, 65 Precision and 28 condition dmg.

I got twice more condition duration, +3% Critical chances, and a little bit of power and condition dmg. For a build like Grenade Engineer, Precision is as good as condition damage since a lot of your condition are triggered on criticals. More precision = more times you gonna give condition dmg. And Condition Duration is more powerfull that condition dmg (exept when you play with others condition dmg character and you already max your condition).

So you need to see. Are you character give condition with attack or more on critical. But don't go with 5 or 6 runes of the Undead. If you want a bit of defense and condition dmg on your runes you better go with Chrysocola Orbs or Crest of the Rabid. With that you gonna get overall 48 more stats pts.
