If i make some runes for condition damage,or put points in zeal trait(guardian-condition damage), this will JUST increment the condition that stack in damage,right??
For example,in burning condition this runes or this points in trait will never affect the burning damage,but will increment the bleeding damage.
Again a example..
If i make a 500 damage for burning and 500 for bleeding,if i make my condition damage increase for 10,burning still 500 but bleeding is 510. Or will increase both? If yes, how is with vulnerability?

Condition Damage effects:
Base Damage + (Factor * Condition Damage)
So if your burning damage hits for 328 for 4 seconds and you have +500 condition damage you will do:
328 + (0.25 * 500) = 453 damage per second.
Vulnerability is just a flat damage increase so it will increase all damage done by a flat %

- Bleeding
- Burning
- Poison
- Confusion

Increasing Condition Damage (aka Malice) will increase the damage done by Bleeding, Burning, Poison, and Confusion. Other conditions (Vulnerability, Cripple, etc.) do not do any direct damage, so they aren't affected.

Absolutely, come to think of it I believe condition damage should increase in time for freeze, cripple, blind and vulnerability.

except there is a condition duration stat, which does effect those. if you wanted to make freeze/crip/blind/vuln/weakness affected by condition damage stat, then it would have to be a percentage adjustment on the main effects of those conditions.
for example, make the %damage increase from vuln get higher with more condition damage. not by much, say start it at 1% and scale it so it only goes up to 2% with 1000 condition damage or something small as to not make it entirely OP. cripple would slow you down more. freeze would slow you down more or make your skill recharges longer (not both, one or the other). blind would last through more attacks, instead of just 1 make it last through 2-3. weakness would give a higher chance to glance the attack.
