Tested this sPvP a bit.
This happens because when you down someone, they are invulnerable for about 0.5 - 1 seconds while the falling-down-to-the-ground-on-my-back animation plays. Mostly because of quickness, you are completing the stomp animation too soon while they are still falling to the ground and are invulnerable to your quickened stomp.
Other times when you don't have quickness? I have no clue. I could only get this to occur with quickness up.

I'm still waiting on Pokemon Rainbow *sighs*
Basically it's the final pokemon game before they end the franchise (gamewise anyway). The game would consist of every region and every pokemon packed into one. You could chose which region to start in then make your way through each one. You would get to keep one pokemon from the previous region to start off as level 5 for balance purposes before going into the next.

It's because the game is counting the ones in your PvP set. I'm guessing you're using the same runes for PvE as for PvP.
